The visitors surprised the London team with the first goal scored by Mathieu Joseph after 8 minutes.
Chelsea quickly equalized with a goal from Ghanaian striker Nicholas Jackson in the 15th minute.
Chelsea ended the first half on top with a second goal scored by Mykhailo Modric in the 37th minute.
But Leeds United equalized with a goal scored by Mathieu Joseph in the 59th minute.
In the 90th minute, Connor Gallagher scored the winning goal, as Chelsea qualified to face Leicester City, a second-tier club, in the quarter-finals.
The FA Cup quarter-finals will be held on March 16.
